I have a question,
If I have a campaign, with 3 scenarios, and I make changes to one using the scenario editor, will that automatically change the scenario in the campaign?
Or do I have to move the new edited scenario to the scenario folder in the campaign?

You copy the scenarios from here:
to here:
You edit the scenarios in the second folder; the scenario editor knows to look for them in there. Then when the scenarios are ready, they get copied back to the first folder, overwriting the originals.

Does all this copying have to be manual, or is it automatic?
Do I have to continuously move these scenarios around if keep making changes?

Yes, manual. Suggestion: For as long as you are working on your campaign, leave the scenarios in the My Games/OOB-WW2/Scenarios folder and just copy them over to the My Games/OOB-WW2/[Campaign Name]/Scenarios folder as needed. That way, you don't need to go back and forth, moving the scenarios.
To be clear: The Scenario Editor only looks at the My Games/Order of Battle -WW2/Scenarios folder, not at the scenarios in the My Games/Order of Battle -WW2/[Campaign Name]/Scenarios folder. Once your edited scenarios are copied to the latter folder, those are the versions that the game accesses when playing your campaign. On the other hand, the Campaign Editor only looks at the My Games/OOB-WW2/[Campaign Name] folder and is working only with the campaign.cmz and text_english.txt files; it does nothing to the scenarios in that folder.
