Transparancies on DDS textures of models

So I tried making some custom models with DDS textures. Some of the textures have transparent areas. They behave strangely in the game itself. I swear that in the screen where you see the 3D map and deploy units, the transparent areas show up as black, or sort of transparent, they are close to working correctly. Then when you start the actual battle, the transparencies are just ignored. Does the game engine specifically ignore transparencies? Can that be turned off?

IIRC transparency is disabled for the units. They may be working in deployment because some rendering does go through an alpha-ed pass to show un-selected units. But they will not work ingame.
